• In 2012 the Larry Neal prize for the best article published in Explorations in Economic History was awarded to his and Bas van Leeuwen’s paper 'Persistent but not consistent: The growth of national income in Holland 1347–1807', Explorations in Economic History , Vol. 49 (2) 2012, pp. 119-130.
 
• In 2011 Van Zanden was awarded the prize ‘Akademiehoogleraar’ by the Royal Academy of Sciences.
 
• In 2003 Van Zanden was awarded the Spinoza premium, the highest distinction in Dutch sciences, by NWO.
 
• In 2007 Van Zanden was awarded the prize for the best article published in the European Review of Economic History in 2005/2006 was awarded to his paper, with Maarten Prak, 'Towards an economic interpretation of citizenship. The Dutch Republic between medieval communes and modern nation states', European Review of Economic History, 10 (2006), 121-147.
